I’m wondering if this is possible, I see there are options for applying materials, changing material properties, but what I am looking for is a way to replace one material with another. The reason for this is that I want to create a combined model / single mesh so that I can export the model for usdz.
As far as I am aware multi mesh usdz is not (yet) possible? Or is it possible to combine meshes into a single object on the fly?

Going to try to answer the question in your post:

    1. How to swap materials? Use the “Assign Material” puzzle.
    2. …multi mesh usdz is not yet possible? Not within Blender no, within Verge…seems you can using your selector to a Collection or Scene.
    3. Combining meshes on the fly. I have not scene this feature as a puzzle or available in Verge other than as described in 2 above.
